OK, I just did a few (very) quick tests with the latest build regarding
my previous problems:

Situation: Update an existing sandbox from a SF.net repository using
Checkout where individual directories are on a branch (while the rest
of the sandbox is on the trunk) that has fewer files than the HEAD
version of that directory.

- Using :pserver: everything is now working as expected. Both of the
issues I observed with the 2060 build have vanished.

- Performing the same test using the :ssh: protocol, the initial
checkout runs through just fine but whatever I try to do after that
(e.g. update, diff, status) all I get is "malformed request" and then a
seemingly random quote from the middle of one of the source files
(though it is always the same line). On another test it just said
"protocol error" or something like that but I wasn't able to reproduce
that again.
I know that SSH requests to SF.net end up on a different machine than
PServer requests (though according to cvs ver both are CVS 1.11.20) so
you might say that this could still be a server issue rather than a
protocol issue but, like before, repeating the same test again using an
earlier CVSNT client binary (2.0.58d or 2.5.1.2025) does not exhibit
this problem so I still think this must be a client issue.

I really did not do any extensive or organized testing yet. It's again
rather late and I need to catch up on my sleep deficit first before
looking any deeper. Just thought I'd let you know before I drift off
for tonight so you could already start looking into this...

Hope this helps.
