Switching from 2.0.41 to 2.0.58 I ran into permissions issues. I had all my repositories set up as d:\cvs\foo-root, d:\cvs\bar-root, etc., and the permissions on d:\cvs were kind of generic. 2.0.41 was fine with that, but for 2.0.58 (and I assume 2.5) I had to set up d:\cvs so that everyone who could access any of the repositories explicitly had read/execute permission to that directory, and then the usual security model below that for read-write and read-only users. Maybe you're encountering the same thing.
